Had a similar problem and found the obscure cause by accident.

Just above the frontseat pilot and passenger foot positions, on either
side, behind the carpeting, is a water trap for the heating system. The
water then drains downawards to the drains through the floow just
infront of the door front posts. The drain pipe on mine has become
disconnected so water was leaching through into the lower compartment.
Needed some silicone glue to fix.

Subject: [musketeermail] rain getting in

Went down to the airport yesterday and rebuilt the fuel caps
(thanks
Mike and Bill for the parts). The rain had stopped about 4-5
hours
before, everything was dry except there was a little puddle
under the
plane where the lowest drain hole was still dripping - little
aft of
the baggage compartment. This is a little disconcerning to me.
The
plane has a new cover and I can't really see how that much water
can
be getting in.

Is this relatively normal for a plane tied down outside with a
cover?

Or should I be investigating?
